In the midst of all of this, the girls all start receiving messages from a person calling themselves A. The girls think that Ali might be back, because some of the secrets were ones that only Alison knew about, but they are confused, because some of the secrets have developed after her disappearance and they haven't told anyone. The girls all believe that Ali is back, but the St. Germains make a gruesome discovery in their yards: the corpse of Alison DiLaurentis. During her funeral, Aria, Spencer, Hanna and Emily are shocked to see Toby and Jenna Cavanaugh attending too. This brings back memories of "The Jenna Thing", the darkest secret the girls - including Alison - have shared and have sworn to take to their graves. Before leaving the funeral, the four girls receive a text message from A, confirming once and for all that A is not Ali.

Things come to a head at Foxy, a benefit targeted at students their age. Hanna sneaks away from her family gathering in Philadelphia after getting a message that Sean is there with another girl. Emily gets a tarot reading that makes her face her sexuality and leaves with Toby, feeling upset. Spencer goes with Andrew so that her parents will not suspect anything and meets Wren there, upsetting Andrew and making Spencer feel guilty. Aria goes with Sean. Hanna is upset when she finds the two together and vomits from stress. Meanwhile, Spencer has figured out that the messages they are receiving mean A is at the dance, and thinks A is Toby. She gets Hanna and Aria and try to find Toby, but he left with Emily. Toby and Emily drive to a cornfield near Emily's house, and Emily admits she's gay. Some comments from Toby make her think he killed Alison, and she runs home. Toby tries to come in, but Emily says she knows what he did, and he panics and leaves. The next day, Hanna gets busted for giving a Percocet to Kate, and Spencer gets dumped by Wren, who wants to go back to Melissa, but Melissa doesn't want him and is planning to dump him later. The news of police cars at Emily's house gets the three out, but its Toby who's dead, a suicide. Jenna delivers a note that prompts Spencer to reveal the reason Alison caused Jenna's blindness: Toby molested Jenna, and the sight made Alison misfire. But Toby isn't A, since Emily gets one last message: It isn't over until A says it is!

A reveals Emily's secret, which leads the Fieldses to force their daughter into a "gay-away" program to solve her "problem". They tell her that she must comply or she will be sent to Iowa to live on her aunt's farm. Emily realizes she cannot change who she is and what she feels for Maya and the situation is soon discovered by her parents. Spencer is nominated for a Golden Orchid Award for the essay she supposedly wrote and that actually belonged to her elder sister, Melissa and A threatens to reveal it if Spencer doesn't. Spencer also finds out she had a week-long blackout when she was a kid and thinks she may have had one the night Alison disappeared. Hanna's friendship with Mona Vanderwaal is about to end as Mona believe she spends more time with her old friends. Hanna gets comforted by Lucas, a boy who had had a crush on her in sixth grade before becoming unpopular. After getting humiliated at Mona's birthday party, Hanna receives a text from A and recognizes the number. She soon calls Aria, Emily and Spencer and asks them to meet her at the Rosewood Day playground in order to reveal who A is. After getting busted with Ezra by the police (who were sent by Sean after he received a text from A revealing Aria's secret), Aria watches her homemade videos from seventh grade and suddenly realizes Ian, Melissa's then-boyfriend, and Alison might have been more than just acquaintances and that Spencer, by jealousy, could have killed Alison for that reason. On the playground, as Hanna tries to reach out to Aria and Emily, but she is hit by a car before she can tell them who A is. As they are calling 911, Aria and Emily notice Spencer looking the scene from the woods and quickly running away. The girls receive a mass text from A that says that Hanna knew too much, and that is why she got hit by the car.

Hanna survives getting run down by A but has no memory of the night after the party and has completely forgotten who A is. After Emily's parents catch her with Maya at the same party and they send her to live with relatives in Iowa. Depressed, Emily runs away, only coming back home when her parents tell her they accept her sexuality. Emily breaks up with Maya when Maya sees her about to kiss Trista, a girl from Iowa who came to visit.
Aria is forced to move in with her father and his former student and fling, Meredith. Meredith announces that she's pregnant and that she and Byron are to be married when Ella and Byron's divorce is finalized. While at a Hollis College art class, Aria befriends Jenna. Jenna reveals the real truth behind "The Jenna Thing", telling Aria that she and Alison had plotted together to get rid of Toby. Spencer's family discovers she cheated on her Golden Orchid essay, but keep it quiet to protect their reputation. Spencer confesses to Melissa about kissing Ian, as well as Ian's affair with Alison. She also admits that she's afraid she may have killed Alison. Mona tells the girls that she has also gotten a text from A.
The other girls suspect Melissa as Ali's killer. Spencer and Mona decide to go to the police station to tell them about Melissa. Hanna, recovering from the car accident and finally out of a coma, suddenly remembers A's identity: Mona. Emily texts Spencer to warn her, but Mona prevents Spencer from escaping. Mona reveals that she and Jenna used to be friends and knows the truth about "The Jenna Thing". She found Alison's diary in the box of Ali's stuff that was left on the street and used the secrets inside it to taunt the girls as "A". Spencer accuses Mona of killing Alison, but Mona refutes her accusation, stating that Ian must have been the killer, as he was afraid Alison would reveal their relationship to Melissa. Spencer and Mona then get into a physical fight as Spencer once more attempts to escape; during the struggle, Spencer accidentally kills Mona.
The girls go to Ian's court hearing, where he pleads not guilty.

A new "A" appears and begins threatening the girls with more text messages.
Emily realizes she is actually bisexual when she falls for Isaac, a boy she met at church, but keeps it a secret because she doesn't think anyone will understand. She is afraid of revealing her past to Isaac, but A eventually forces her to come out to him; Isaac accepts her for who she is. Hanna, "it" clique with her stepsister Kate Randall, Riley, and Naomi. Hanna still feels threatened by her new stepsister, though, and she thinks about using information that Kate told her in confidence to put herself back on top. Acting on A's advice, Hanna announces that Kate has herpes, which is a lie.
Aria has feelings for a man, Xavier, whom she met at an art show; however, he ends up dating her mother, putting her and Ella's already shaky relationship at risk. Xavier begins to hit on Aria, which causes her to avoid her mother and start living with her father again. Neglected by her family and feeling like an outsider, Spencer comes to believe that she is adopted when she is excluded from her grandmother's will, which bequeathed money to her "natural-born grandchildren" and left Spencer out. Aided by Andrew Campbell, she creates a profile on a website that helps parents find their children that they put up for adoption. She finds a match.
Ian continues to deny killing Alison, and eventually the girls discover his body in the woods, having been murdered by A.

The girls discover that the person they thought was Alison's murderer, Ian, was killed. Emily and Isaac lose their virginity to each other, but somehow, Isaac's mother finds out and begins to treat Emily terribly, even threatening her in the bathroom at Applebee's. Emily tries to tell Isaac what happened after finding a photo of them that Mrs. Colbert had cut Emily's head out of, but he refuses to believe her because a past girlfriend said the same thing and had turned out to be lying. Aria falls in love with Jason DiLaurentis, until he becomes cold and distant. Spencer meets up with Olivia, who is in fact the woman who gave birth to her, but finds out later that Olivia was just a surrogate used because Spencer's mother could not get pregnant again after Melissa. Putting her trust in Olivia, she decides to move to New York City and gives Olivia the account information for her college fund to pay for an apartment. Olivia and her "real estate agent" drain the entire account, forcing Spencer to tell her parents what happened. Hanna is punished for lying about Kate having herpes and now must go everywhere with Kate. She eventually evades her to see Mike Montgomery, who Hanna and Kate are both pursuing. Mike goes out with both of them, but ultimately picks Hanna when Kate admits that she only went for Mike to prove that once he seemed to like someone else, Hanna would suddenly want him.
At the opening party for Radley, a former "haven for troubled youth", Emily finds proof that Jason DiLaurentis had been a patient there, and soon Hanna, Spencer, Aria and Emily all come to believe that Jason and Darren Wilden had something to do with Ali's murder. Before Ian's death, he had confirmed their suspicions about Jason and Wilden. Someone sets the woods behind Spencer's house on fire. The girls see someone who they believe to be Alison, actually alive, running away from the fire.

After the fire, no one believes the girls when they insist that they saw Alison, and they start to believe it was all a hallucination due to the smoke. "A" sends Emily to Lancaster, where she discovers that an Amish girl named Leah disappeared around the time of Ali's death. Emily also discovers that Darren Wilden had been Amish and left the community, and she soon comes to believe that he killed Leah.
Thinking that Ali's ghost is trying to tell her something, Aria goes to a séance; she learns nothing, but meets Noel Kahn. She initially does not trust him but later changes her mind, kissing him after he comes to her defense at a party. Aria sees another medium, who produces a message in Ali's handwriting that says "Ali killed Ali".
Hanna's father sends her to a clinic to prevent her eating disorder from reappearing due to stress from the Ali situation, and to cure her supposed post traumatic stress disorder. Hanna befriends another patient named Iris, who later abandons her after another patient reveals Hanna's scandalous past to everyone at the clinic. While Hanna is hanging out with Iris, they go into a secret room, where Hanna sees a drawing on the wall that looks eerily like Ali. Hanna has more dreams about Ali that are similar to the ones she was having while in her coma and later on, who leads her to suspect that Iris had something to do with Ali's death.
A sends Spencer messages which make her suspicious of her mother. Spencer learns that at one point her father had been having an affair with Ali's mother. Spencer realizes the possibility that Ali and Jason are her half-siblings, and is led to believe that her mother may have killed Ali because of it. Spencer confronts her parents, but her mother is shocked to hear about the affair for the first time.
Aria, Spencer, Emily, and Hanna are all arrested for Ali's murder; together in a jail cell, they realize that "A" has tricked each of them into believing someone else killed Ali. Wilden releases the girls and tells them that Billy Ford killed Ali; Emily recognizes him as one of the men working on Ali's gazebo. Billy is also charged for Jenna Cavanaugh's murder, and the reader is left wondering whether Billy was "A" or not.

With Alison's killer on trial, the girls think they can relax. They're shocked to learn of the existence of Alison's twin, Courtney, when she's introduced at a press conference. Courtney had spent her life in institutions (due to "health issues"), and her existence was kept secret by her family. Newly released, she attempts to resume her sister's life and begins tentative friendships with Ali's old friends, even striking up a romantic relationship with Emily, who is overjoyed. Courtney later reveals proof that she is the real Alison, explaining that her twin, Courtney, pretended to be her on the night of the murder. Although skeptical at first, the girls slowly begin to trust Alison. Aria never fully trusts her, especially after she sees Ali kissing Noel at the Valentine's Day Dance. Emily is also heartbroken when Ali doesn't want to hang out at the dance.
Ali invites the girls to her house in the Poconos after the dance. Originally, Aria does not want to go, but relents and goes at the last minute. They hear banging in the trunk, but think nothing of it. The girls first go in the hot tub, but after Ali doesn't come in for a few minutes, they search for her. Ali takes them to a bedroom that smells like rotting flesh and says she wants to hypnotize them again.
Although Spencer believes that Melissa is Courtney's killer, Alison shocks the girls by leaving the girls a note that reveals that she is both A and the killer. The "Ali" the girls had befriended years ago was actually Courtney; Courtney had managed to trick everyone into thinking she was Alison, while the real Alison was sent to the Preserve. Angry at the four girls for unknowingly ruining her life, Alison attempted to kill the girls in the forest fire, killed Jenna (who knew about Alison and Courtney being twins), and now tries to kill them by trapping them inside the house and setting it on fire. The girls discover that Alison also murdered Ian and kidnapped Melissa, whom they free from the closet in the bedroom before escaping the burning house via a secret passage that Aria remembers hiding in to scare Jason a few years ago.
Trapped inside the house, Alison is presumed dead, although her body is never found. At the end of the book, in an unnamed high school somewhere in America, a girl whose name is an anagram of Alison DiLaurentis starts her first day of senior year.

Spring break of junior year, the girls go on vacation in Jamaica, where they encounter a girl who they believe is Alison, thinking she survived the fire. The girls are attacked by "Ali" on top of the hotel in Jamaica, and in an attempt to save Hanna, Aria shoves Ali off the roof, seemingly killing her.
A year later, the girls have parted ways once again. Aria has trouble dealing with the Kahn's new foreign exchange student, Klaudia, who creates rifts in Aria's relationship with Noel, wanting to steal him from Aria. In a fit of anger, Aria pushes Klaudia off a ski-lift, injuring her. Emily befriends a new girl, Chloe, and reveals that she'd gotten pregnant from having sex with Isaac and secretly gave birth to a baby girl in Philadelphia over the summer, which she gave up for adoption. Emily is now panicked about getting a swimming scholarship, her only option for college; Chloe's dad offers to help, but makes sexual advances towards Emily, ruining her friendship with Chloe.
Patrick, a photographer, offers Hanna a modeling job, after seeing her act and look better than her stepsister, Kate, who has won her father over, however he turns out to be a liar who is trying to have sex with Hanna and blackmails her with a racy photo of her partially naked. Hanna steals money from her dad's campaign fund to pay Patrick and frames Jeremiah, one of her father's campaign workers. Mrs. Hastings becomes engaged to a man named Nicholas Pennythistle and Spencer develops feelings for Zach, his son. After Zack confesses that he's gay, Spencer promises to keep his secret. However, she accidentally blurts it out after Mr. Pennythistle misunderstands a situation and beats up Zach, accusing him of sleeping with Spencer. It hinted that Spencer also ruined the life of a girl she went to an academic summer program with in order to get into Princeton.
Throughout the book, the girls are tormented with notes from a new "A" who knows what happened in Jamaica, as well as all their other new secrets. The body of the girl they pushed off the roof is found; the Liars learn her name is Tabitha and realize that they killed an innocent person.

Last summer while Spencer was taking AP courses at Penn, she began taking speed pills as a way to help with studying. After landing the role of Lady Macbeth in the school play, the stress and guilt begin to take their toll on Spencer, causing her to have frequent hallucinations in which she is haunted by Kelsey and Tabitha. She becomes paranoid and begins to believe Kelsey is "A" and is taking revenge on her for being framed. Emily accidentally meets Kelsey at a party and is instantly smitten with her. She and Kelsey grow close, much to Spencer's disapproval. After Emily is hurt by Spencer's remarks about her love for Alison, she angrily tells Kelsey that Spencer framed her for the drug possession. Depressed, Kelsey overdoses and attempts to throw herself into the quarry where Mona died, but Emily saves her and Kelsey is sent to the Preserve for treatment. While visiting Kelsey, the girls realize that Tabitha was also a patient at the Preserve and was the same age as Alison and Courtney.Hanna's father her on to help with the social media aspect of his campaigning. She meets a boy named Liam, who she falls for, despite knowing he is the son of her father's political opponent. They break up when she learns he has been seeing multiple other girls while dating her, and reconciles with Mike. And after Aria is dumped by Noel, she seeks out comfort in Ezra, in hopes of rekindling their romance. However, things are strained between them, and Aria eventually enters back into a relationship with Noel, after discovering Ezra and Klaudia being intimate.The Liars attempt to circumvent "A's" threats by coming clean about their secrets, with varied success. Meanwhile, "A" becomes more violent, attempting to kill Emily by pushing her off a small cliff earlier in the book, and swears she saw a blonde when this whole ordeal happened. A later sends Spencer an email of Tabitha on the beach with a head injury, indicating that "A" was the one who disposed of Tabitha's body. "A "taunts the Liars, stating they will NEVER discover A's true identity.

Aria is reunited with her boyfriend from Iceland, Halbjörn, who tells her he is on the run from the police after participating in an animal rights demonstration in Iceland. As his travel visa only lasts a week, Aria proposes the idea of marriage, and the two travel to Atlantic City to get married, where Aria lies about her age and forges her mother's signature. After seeing a magic show involving panthers, Halbjörn becomes angered and attempts to free them, but is talked out of it by Aria. The next day, Aria wakes up to find Halbjörn gone, and realizes he has freed the panthers after all. She goes to the courthouse and confesses to forging her mother's signature, voiding her marriage to Halbjörn. Aria returns to Rosewood and feels relief about ending things with Halbjörn, after learning that he has been arrested.
Hanna joins a boot camp after thinking she gained too much weight at a holiday party, and develops feelings for the instructor, Vince. She forms a rivalry with another girl who has feeling for Vince. The two eventually bond and become friends, after Hanna agrees to stop chasing after Vince. Hanna and Dinah go out for drinks, where Dinah reveals she used to know Alison. After oversleeping the next morning and arriving late to boot camp, Hanna catches Dinah and Vince kissing and realizes Dinah has tricked her. Leaving, Hanna runs into Kate, who threatens to post unflattering photos she took of Hanna at boot camp; Hanna counters this by revealing she took photos of Kate making out with a Santa worker at the mall. Hanna improves her relationship with her father, who gives Hanna her grandmother's Cartier locket for Christmas.
Emily is coerced into spying on a group of girls working at the Rosewood Mall who are suspected to be behind a recent rash of thefts and vandalism. At first Emily struggles to connect with them, later succeeding when she is invited to one of their parties, where she gives the girls out good advice and confesses to being bisexual. Emily bonds with one of the girls, Cassie, who was on the Rosewood JV field hockey team and friends with Alison. She is "initiated" into the group by taking pictures of a male stripper. Emily decides not to come forward about the girls' plan to steal donated Christmas gifts, but she and the girls are caught by the police anyway. Emily blackmails a police officer with the photos she took after realizing he is the male stripper and is able to get the charges on her friends dropped. Grateful, the girls return the Christmas decorations they stole that belong to Emily's mother.
